Create graphics, like Logo as CMYK in Illustrator. Leave images from Photoshop in RGB, asign a color profile and if you want to print, work in CMYK Preview. View > Set up Preflight > CMYK. If it is for print, export the PDF according the specifications of your printer, many require a CMYK file, so convert upon PDF export. While most colors are convertible from RGB to CMYK, if there are any noticeable color changes during conversion, you may need to revisit a step and adjust some of your values before converting. Inconvertible color swatches that cannot be replicated accurately in InDesign or Illustrator will appear in the preview with a yellow warning triangle Conversion depends on the RGB and CMYK profile in use. Sites which offer to convert without choosing a profile are like - well, like a site offering to convert between currencies without asking you the currency! "Hey, 3.00 is worth 7.54! That's great, What currency? I don't know, some currency or other." Very bright pure colors cannot be converted accurately from RGB to CMYK, particularly the bright greens in the Stabilo colors. If your work will be printed on a printing press, you can use Pantone spot color inks, which would give you more accurate colors.
#2 -- InDesign, when exporting to something like PDF/X-1a, will convert RGB to CMYK. In addition, this will not create additional files to edit. You can place each artboard on it's own InDesign page. (you don't even need PDFs from AI, just use the AI file) Check the PDF export afterwards to ensure colors were converted well.

Since you have access to Illustrator, you might want to try importing the PDF into Illustrator and using Illustrator's scripting capabilities to iterate over the elements and replace fill/stroke RGB colors with their CMYK replacement colors. YKnC.
